major upgrade, new server hw & sw and new installation type

I'm looking to migrate AND upgrade from a manually installed ST 7.5.x (with IIS, c:\inetpub\smartertrack) on Windows Server 2003 64 bit to a automated installer installed ST 12.x on Windows Server 2016 Essentials. Please advise.

There are no known issues with running SmarterTrack on Windows Server 2016.
 
I would suggest performing the migration first, and then upgrading to the latest release.

After restoring the old "App_Data" folder and importing the old mysql database, the migration/upgrade wizards starts but stops with the following error message (and yes, the  database engine for all the tables is InnoDB):
 
[Management.Settings.frmDatabaseWizard_ErrorExecuting]

Can't DROP 'FK_st_TimeLogs_st_TimeLogCategories'; check that column/key exists
