Free enterprise is not indexing search queries

Hello,
 
I have the free enterprise version installed on my company's intranet server. It is pulling page content and usage content correctly, but I'm not seeing any results for search queries. Is there some setting that I missed? Our intranet site has it's own built in search service. Runnins IIS - would the search query info be stored in the log file?
