The first thing I would try to find the missing call logs would be to use the advanced search. For the "Items to Include" option, make sure to select "Only deleted items". If the call logs were simply deleted, then this should bring them up. You can then check the history on the call logs to see who deleted them. If they still don't show up that way, it may be necessary to open a support ticket for further investigation.
