Failed update on v16.3.6751

Hi all,
 
Had this problem on my production system.
On running the installer, exactly as I have done on many occasions before, I received an error stating that I did not have sufficient permissions to access the \Program Files (x86)Smartertools\Smartermail\MRS\interface\app directory. On cancelling the update, the installer stated that it had rolled back the changes and that system had not changed - not true, many of the the web interface directories were missing, and as a result the site was down.  ActiveSync/POP/IMAP/SMTP also stopped working.
 
I am logged in as the administrator and I got this error even if I reran the installer with "Run as Administrator".  The only difference I have on my system is that the main administrator account has been renamed by using a local policy.
 
The only way I could get the system back up was to terminate the IIS processes, stop the application pool and stop the website in IIS, then rename the MRS directory to MRS.old and rerun the installer.  Then everything worked as expected.
 
Any reason why this update caused so much grief?

the exact instructions are to stop the site and the app pool then uninstall smartermail, reboot server and then install the new version. 
 
this is the way I do it but i really make sure IIS isn't running anymore
  1. Back up your SmarterMail installation and data.
  2. Download the latest automated installer from the SmarterMail Downloads page.
  3. If you are running SmarterMail as an IIS site, stop the SmarterMail site. Stop the associated application pool as well. (then I do a iisreset /stop)
  4. Uninstall SmarterMail from the Add or Remove Programs control panel. All configuration data and email will be preserved after uninstalling the program file.
  5.  Reboot server (the Vmware guest is back in 30 seconds)
  6. Run the SmarterMail installer.
  7. During the installation process, you will be prompted for the installation path. In order to keep existing data and settings, install to the same path used in previous installs. For reference, the default installation location is C:\Program Files (x86)\SmarterTools\SmarterMail.
  8. If you are running SmarterMail as an IIS site, (restart IIS and) start the app pool and SmarterMail site.
