Suddently all emails are marked as read

Something happened on our server today and suddently there are many customers that have all their emails marked as "read" even when they are not.
It happened to my personal account as well, and I had aroun 9,000 emails unread (ooops) and now I have 3.
We do have backups of all the mailboxes, but the question is:  What do we need to do in order to restore the "unread" status of those emails / accounts?
(I already tried the "restore user", "attach user", "attach folder" options in mine to test, but it didnt help)
