Currently in SmarterStats, FTP connections don't have the ability to pull anything that is in a compressed format.  That being said, this is something that is under consideration for the next version of SmarterStats.  In the meantime you always have the option of FTP'ing log files locally through another process, then processing those logs by pointing the site to the local folder.
