Separate Portal from Web Helpdesk?

Is it possible to separate the Portals for each brand onto a different IIS site than the Web Helpdesk?
I'm trying to place the web helpdesk behind a VPN firewall because it contains a lot of sensitive customer data archived in the various support tickets.
However, we'd like to use the Portal for each client for the Knowledge Base features.  So, the portal side of SmarterTrack would be available on an unencrypted publicly accessible IIS site and the helpdesk side would be available only on a private IIS site which requires VPN login by our staff.
